I am using 2.0.26a. I did some custom codes in VM codes already.
What is the best way for me to upgrade from 2.0.26a to new version without destroying my custom hack codes on VM?

Keep a track or note of all your hacks and redo the customization after the update. That is the only way to deal with any hacking of codes.
When you change or hack any original file of any Joomla Extension (i.e. component, template, module, plugin, libraries, languages etc) and then reinstall or update the extension then it will always replace those modified files by the original files. Hope this answers to your question.
